molecular methods for bacterial strain typing
Authors
abstract
abstract typing of bacteria is an important part of epidemiological studies on nosocomial infections. bacterial identification methods have dramatically improved in recent years, which is mainly due to advancements in the field of molecular biotechnology. in many cases, molecular techniques have replaced phenotypic typing methods. currently, a wide range of bacterial typing techniques is used that are different from one another in the aspects of study objectives, costs, reliability and discriminatory power. none of the typing methods can achieve all desired objectives of a study alone. different typing methods are used for various purposes including: 1. confirmation of epidemiological relationships in spread of an infection, 2. providing epidemiological hypotheses about epidemiological relationships between bacteria in the absence of epidemiological data, 3. describing the distribution of bacterial types and identification of affecting factors. inferences of epidemiological studies depend on the chosen typing technique and objectives of the study. therefore, the typing technique can be useful and effective in increasing our understanding of the pathogenesis, transmission and prevention of possible diseases. the aim of this study was to evaluate various methods of molecular typing of bacteria and to compare these methods from different aspects.

full textStrain Typing Methods and Molecular Epidemiology of Pneumocystis Pneumonia
Pneumocystis pneumonia (PCP) caused by the opportunistic fungal agent Pneumocystis jirovecii (formerly P. carinii) continues to cause illness and death in HIV-infected patients. In the absence of a culture system to isolate and maintain live organisms, efforts to type and characterize the organism have relied on polymerase chain reaction-based approaches. Studies using these methods have improv...
full textApplication of whole-genome sequencing for bacterial strain typing in molecular epidemiology.
Nosocomial infections pose a significant threat to patient health; however, the gold standard laboratory method for determining bacterial relatedness (pulsed-field gel electrophoresis [PFGE]) remains essentially unchanged 20 years after its introduction. Here, we explored bacterial whole-genome sequencing (WGS) as an alternative approach for molecular strain typing. We compared WGS to PFGE for ...
full textMetaMLST: multi-locus strain-level bacterial typing from metagenomic samples
Metagenomic characterization of microbial communities has the potential to become a tool to identify pathogens in human samples. However, software tools able to extract strain-level typing information from metagenomic data are needed. Low-throughput molecular typing schema such as Multilocus Sequence Typing (MLST) are still widely used and provide a wealth of strain-level information that is cu...
full textReview on Molecular Typing Methods of Pathogens
This paper presents several common molecular typing methods, Pulsed-Field Gel Electrophoresis (PFGE), Restriction Fragment Length Polymorphisma (RFLP), Random Amplified Polymorphic DNA (RAPD), Automatic Ribotyping, rep-PCR, Multi-Locus Sequence Typing (MLST), in which the application and progress of molecular typing of pathgens for these methods are described. These methods played an important ...
full textMolecular Strain Typing of Mycobacterium tuberculosis: a Review of Frequently Used Methods
Tuberculosis, caused by the bacterium Mycobacterium tuberculosis, remains one of the most serious global health problems. Molecular typing of M. tuberculosis has been used for various epidemiologic purposes as well as for clinical management. Currently, many techniques are available to type M. tuberculosis. Choosing the most appropriate technique in accordance with the existing laboratory condi...
